You need to check how your file folder synchronizationis set up. The message is warning you that all the new items you work on or create are not being sync'd back to the second location and it will not sync until you log off or manually choose to sync.
You can right click on the folder that has the two small double arrows (showing it is a syncd folder) and choose synchronize - it will will copy all the files to the second location.
