Question : how to transfer apps from my iphone to my itunes library

Please help.
My computer crashed so I had to get a new one. How do I transfer apps(especially purchased) from my iphone to my new computer's itunes library.

When I open iTunes I get a message saying:
"A new iPhone software version (3.1.3) is available for the iPhone "SA". Would you like to install now?"

I click install and then I get this message:
"There are purchased items on the iPhone "SA" that have not been transferred to your iTunes library. You should transfer these items to you iTunes library before updating this iPhone. Are you sure you want to continue?"

I click Cancel because I don't want to lose my purchased apps.

I tried to go the the apps tab and sync but it says:
"Are you sure you want to sync applications? All existing applications and their data on the iPhone "SA" will be replaced withapplications from this iTunes library."

I notice that in iTunes the apps are slightly grayed out and I don't believe they were on my computer that crashed.

So if I sync this I'm guessing I will lose the apps on my iPhone.

Does anyone know how I can fix this?

Fortunately, if you go to the iTunes store, and click on your username (in the top righthand corner), and log in, you are presented with "Apple Account Information."  From there, you can select "Purchase History," and be presented with a list of every app (and gift certificate, and song...) you've ever downloaded, whether purchased or free.
