Question : Iphone doubt - Syncing through iTunes

Hi,
I'm using iphone 3GS unlocked/jailbroken and i have installed Cydia and also installed some applications from Cydia.
now i have a doubt like can i sync for adding new songs/videos from iTunes or not?
i mean if i sync now, is there any problem or what are all the precautions i have to take before syncing, please let me know.
Because the applications which i have installed from Cydia wont be available in my system back up. so is there any problem for syncing.

You can sync with no problems. When the alert pops up stating that there is new software for your phone, dont accept it.

Also, you may encounter an issue syncing apps. It will likely sync your  apps but leave "blank" icons where your cydia installed apps were. If this happens, you will hve to manage your apps on the phone. Just sync music, photos, etc.
