What is the best way to embed a PDF into a webpage, so it opens in the site and not blank, so the pdf would still have the website navigation and framework around it.

Embedding means displaying the content, no matter where it is served from, your server or a hosting site, you still have to display it in some manner.  And what you are asking to do means using an iframe to "wrap" it inside your existing webpage.
